Differences with “In” and “Not”

What is the difference with “not in” and “on leave”? “Not in” means the person is not at the desk. “On leave” means the person is not working today. So simple yet people sometimes can use it at the wrong time.
For example,
Me: “Can I speak to Jo?”
Receptionist: “She’s not in”
Me: “What time will she be […]
